Configuration of the Scom is not different from previous version of SharePoint. You need following things.
Once you have properly installed and configured the SCOM servers then you need to install and configure the SharePoint 2016 Management Pack from SCOM on SCOM servers.

P.S: We are using SCOM for our 2016 servers and only thing our SCOM team did with existing SCOM servers are install & configure the New Management Pack.
For SharePoint 2016, You should
Have System Center Operations Manager 2012 deployed in at least one Management Group
Have the Operations Manager 2012 agent deployed on all servers that you want to monitor.
