You don't have to start IIS SMPT. Do emails get dropped into the Folder? If yes are they deleted some time later? If yes, you can check the ULS logs and see if th e message was processed. Please notice: This should be a comment or an edit on BGM's answer. This is not an answer please fix this.

If you upload from the web site the metadata is not transported trough the document. It is directly stored into the list item. So it won't be lost.

This sounds like a bug. You should contact Microsoft Support and open a case. SharePoint is removing the IRM part on the server and stores the document unencrypted in the database. I think in the process of removing the protection they lose your content.

Add SMTP logging (in IIS) and check if emails are droped into the drop folder on sharepoint. Check ULS Logs. The OWS Timer will report is a email was proccessed. Turn up trace level logging to se what the excact problem is. and report back

The problem is not kerberos constrained delegation it is just kerberos works within one "domain" as long there is no trust relation between the two.

Any information related to a user object is stored in a reference to the entry of the user info table. If a user uploads a document (or any list item) the information of the user who created the entry is stored not ith the AD SAM Account information (company\johndoe) but with an integer coming from this list. So if you delete the entry rom the user info list these information will be corrupted. This list is needed for performance reasons. If sharepoint would look up every entry in AD this will ruin performance (if not already bad ;-) ). Just don't mess with this list.
