Actually, the table schemas change all the time. CUs are known to change table names, column names, stored proceedures, etc. Just a recent example: SP2010 SP1 changed the dbo.Sites table in the content database to dbo.AllSites. This is a primary reason why modifying the databases is unsupported, because you can't be sure your changes will conflict with a future update.

Yes, there are lots of issues with using a FQDN for the SQL Server... setting up an alias would require the alias name be a FQDN... so I agree an alias won't likely solve the problem. A farm backup/restore redirected to a new database may work.

FWIW Tt my knowledge this CU doesn't introduce an issue like this (I have the Oct 2011 CU installed in a few farms). Is the synchronization service started?

It is possible to copy the user profile database between farms -- I have done it before. It's definitely not the best approach and depends on the two farms being in the same domain. You can copy the profile and social DB, but not the sync db. I don't know if doing this is supported, but given the delicate nature of modifying databases directly, I would assume if there were any issues Microsoft PSS would suggest reinstalling the farm and refuse to support it.

Silly questions, but have you configured a connection to your directory? If so, when configuring it (I'm assuming through the GUI) were you able to drill down and select an OU for importing?

To further Mike's point, directly modifying a SharePoint database is the prime example for voiding your SharePoint warranty and is one of the questions Microsoft Support will try to get out of the way immediately so they don't waste any time dealing with you. "Rebuild your farm from scratch and see if the issue persists" will be their answer.
