Thats correct the view is not relative path based if I recall correctly. Have you tried checking in just a few files at at time?

I have to ask, why would you activate the publishing infrastructure after a feature has been activated via a receiver? This is the purpose of activation dependencies. Since the publishing infrastructure is not hidden you can simply add an activation dependency to your feature and get rid of this code all together.

Are you using any audience targeting on your quick launch? Which items are being removed from the quick launch? Are they items that were auto added during the asset creation, or are they manually added or added via a feature?
