I agree, if your site contains a lot of lists and libraries, the manual process will take some effort. There is a lot of potential with the platform and so for some it will be worth it. As for the tools, they are worth it if your time is valuable or the move needs to happen quickly.

I can not reproduce this situation. When users do not have permission on my servers, they do not see the links in the navigation. Please update the question or answer with more detail.

@Eric same comment for you. I don't find this to be true for maually added URLs. Without any audience setting, I can verify proper trimming of manual links to resources in the same site collection.

I upvoted this answer too quickly. After double checking, I do not find this to be true. Please check your permissions and your links. In my test, I removed permission from one list and one subsite. All links were properly trimmed, including links manually added to the top nav and side nav for the sites.

The installation of SharePoint on a server doesn't disable regular IIS use. If you are familiar with IIS, you can create another website on the same server that doesn't use SharePoint and use it as you normally would. The only issue I could see with that is having multiple web site addresses, but maybe that's not an issue for you.

For a simple site, exporting and importing the individual lists and libraries may give you a head start to recreating your site template in Office 365,
