If you create a custom content type that inherits from Document, the child will inherit the Document ID columns as well. I suspect that the fields are being dropped from the content type when it is replicated from the hub because the Document ID service is not enabled on the target.

If you are distributed with the content type hub, you must ensure that the Document ID feature is enabled on the hub site collection, and also on every target site collection that subscribes as well.

There are 3 columns added to Document content type when you activate the Document ID feature on a site - all of them are flagged as hidden, so despite being on the content type you will not see them - msdn.microsoft.com/en-us/library/ee559302(v=office.14).aspx

Is your web service endpoint under "_layouts" or "_vti_bin"? It makes a difference in terms of the SPContext object.
