Can I BreakRoleInheritance for root folder in SharePoint library. list.RootFolder.Item ruturn null.

You should configure permissions for the library list itself:

SPList sharedDocuments = web.Lists.TryGetList("Shared Documents");
sharedDocuments.BreakRoleInheritance(true);
